Choppy sound with Z-5500

No change, whats a good replacement soundcard. it has to fit in the same slot as the Supreme FX II, its the little black one, cant think of what its called right now.

PCI-Express x1 card?

Depends what your budget it. Can always just get a good PCI sound card as well.

Creative's X-Fi series cards are good. I have an XtremeMusic one and it's good.
