I'm not sure about the best, but there is a **** track from Super Mario 2 that still to this day gets stuck in my head from time to time.

Ace Combat 4 and 5. Nothing, not even SotC, has come close.

(SotC still has one of the best soundtracks of all time, just not anywhere near AC 4 and 5 ^_^)

I don't think licenced music in games (ie gta games, and LOTS and LOTS of EA games) should be considered best soundtrack, original music is the best.

I still have lots of songs from DOOM still in my head because they are very good (even if it's inspired by real songs). However, weither you like the games or not, the Halo music is REALLY good imo.
