Stuff like "$MSI31Uninstall_KB893803v2$". Can this just be deleted? What does it do?

Yes they can be deleted. Those are the temp files, and installers of the updates from Windows Update.

If you go into your windows directory using another OS like Linux, you get to see all the little hidden files and stuff. Most of them are configuration files that you can open up in your editor and take a look at. Pretty neat actually :D

Why do it thru Linux when you can already do it in Windows?? All you have to do is go under folder option show hidden files and then uncheck the hide system protected files. All files shown now.

Even Linux hides files.
