Default Why does removing the IDE corrupt Windows

When I remove the IDE or the SATA cable from my hard drive it corrupts some files in my hard drive, forcing me to repair using windows OS CD. It even corrupted files when I removed my CD drive from the IDE slave connector. Is there a reason why the hard drive would be affected when I remove the IDE cables.

My computer is now officially out of date :<

Dumb question. Is the computer running when you do this?
