Default pci-e , pci-2.0, pci 2.1

This is my computer:
Gateway Support - 5395*Gateway GT5014 Media Center Computer

I was wondering if all three (pci-e, pci-e 2.1 and 2.0) will work in my machine. Also what's the diff between them and is x16 better?
