I am buying an SATA HD and was wondering if there is a difference between the SATA adapter card (Click here) and SATA ports integrated on the motherboard. For example, will the adapter card run slower?
 
No difference at all. Well, it may be just a tiny, little, itty bitty, molecule size slower--but you'll never notice it. I feel the integrated SATA controllers on the motherboard is faster compared to adding PCI boards that support SATA simply because there are fewer paths to take.

If your motherboard has the SATA controllers, use those. If not, then buy that expansion card. It will work very well and fast.
