Their's two ways

First way is installing linux last, and it will usually write the bootloader to the primary hard disk.

And than their's my favorite way of doing it. Most motherboards have an option to hit a key and select which boot device, usually access it by hitting F11 or ESC. Set your primary hard drive as the first boot priority in the BIOS, and if you want to access your other OS just remember to hit F11 or ESC while booting. This requires each disk to have its own bootloader, which it sounds like you did anyways.
