Question Windows Hiearchy

Does anyone know how to prevent a window from poping up over the selected window I am looking at? For example, as I am loading photoshop I will work on something else and then when photoshop is loaded it will override all my other windows and pop up as the selected window in front and it is very annoying.

i dont know how to set this, but there is an option for certain programs to stay "always on top"
