Problem with startup folder....

Whenever I put anything in the All users startup folder, for some reason I get two instances of my apps running, this is really annoying. I tried putting the links into my accounts startup folder, but it doesn't seem to work. Any idea how I can fix this or set my startup folder?

I think TheMajor is right. That was going to be my reasoning as well.
