Perfect Uninstall?

I'm kind of confused as to how the Windows XP uninstall utility leaves the directories there after uninstalling the program(s)? I understand that there are many uninstall utilities out there that says they completely remove the program safely. Are these programs good to use? Is using the XP uninstall bad in the long run because it clogs up the registry?

If so, any recommendation on a freeware?

when my control panel wouldnt work in XP, i went to downloads.com and downloaded a program that removes programs, dont remember what its called. The folders are just log files. I would just go in a delete them...
