Are the drives Sata? If so it may be looking for the drivers or unplug the other sata drives and try again. Do you have any type of card reader, if so remove them and then try to install.

Do I just interupt the intial start up of the CD and put in my mobo CD if I wanted to do that?

In your BIOS what is your HDD to? Should be IDE, AHCI, or RAID. Post back which one it is.

I saw that IDE was enabled and that raid was not.

Ok IDE shouldn't have an issue. Try disconnecting your other HDD.

If that doesn't work try using GParted to format the HDD to NTFS and primary partition. It shouldn't be any different but it's worth a try.
