Default Disk Partitioning

Anyone ever 'partitioned' a disk? Looks like I'm gonna have do some 'migrating' and just run a few essential programs in the new disk sector, while leaving the old section basically as data storage. I'm just curious to know, how the boot startup will work, after partitioning, and if you are given a 'choice' as to which section of the disk you want to boot in.
