The way I see it, Linux is free so give it a go and if it doesn't work out you can always pay for Windows later. The easiest and fastest way of accessing *nix over a network is using the command line over ssh. Additionally, learning the unix command line is a great job skill.

I received Windows Server 2008 for free.

This is my list:

Hot Swap Bays:
http://www.newegg.com/Product/Produc...82E16817994075

Hard Drive(s):
2x http://www.newegg.com/Product/Produc...82E16822136344

OS: Windows Server 2008 (Windows only programs that have to run) or Linux

If I decide Windows Server 2008 is the way to go then is it possible to access from a different computer on the same network so I can avoid another Monitor/Keyboard/Mouse?

Also what type of firewall should I run on it as it will be running through my router. Should I run a firewall on my router or switch? (Router: WRT54G Switch: Linksys 8 Port Homegroup).

Yes, you can access the server remotely via remote desktop or something like VNC. I'd be surprised if you had an option for a firewall on a switch but you could run one on the router.
