This is a really dumb question, but I was thinking of buying a chess-playing program that as advertised as the multiprocessor version, see here.

I remember hearing about this program running on a dual-CPU motherboard. My question is how does that differ from dual-core CPU's, such as an Opteron or X2? Will this program benefit from a dual-core CPU, or is a multiprocessor entirely different?

Multiprocessor systems usually have 2 Xeon's or 2 Athlon MP's. they differ from dual core CPU's in the sense that they are 2 seprate CPUs, not 2 cores on one die.

It will benifit from dual core and multiple CPU's.
