Using Multiple RAID Controllers

I have a system that I have turned into a NAS. I have an AMD 1700+ with 512mb RAM. (I know, not very much but it was built with spare parts). I have three IDE RAID controllers and am having a problem getting the system to boot when more than one controller is in use. When I boot with more than one controller card in use, the system detects all the cards and the drives plugged into them perfectly and after it goes through the detection, it goes to the point where it would find boot media from the devices but hangs before it scans the boot devices. I have already ruled out a power problem by adding a larger power supply and using the same number of drives as when the machine was working with one card adding a second card and splitting the drives between the two. There doesn't seem to be a problem with IRQ addressing either. If anyone has any suggestions, it would be most appreciated.
