Default hardrive space wont show correct

running vista 64 bit and a 250 gig stat wd harddrive
ive downloaded alot of stuff maybe like 250 gigs in the past but then i deleted all the stuff so right now im only using like 100gigs and the harddrives shows 99% full using like 200 gigs

and when i tried to defragment but that took way too long, over 12 hours and it didnt complete. i then did disc cleanup which gave me like 2 gigs or so
then i tied to do error checking(to check drive for volume errors) but that didnt want to run it said
windows cant check the disc while in use
do you want to scedule nect time you restarts ur compute i click yes and restarts and nothing happens
so what can i do other than formatting the disc

Hdd: 250gb wd 7200 sata, 160gb seagate 7200 sata
Moniter: western digital 19" 5ms
OS:vista 64bit,xp 64bit, ubuntu 9.xx
Psu-OCz 700watt modxstream
watercooled cpu
custom antec case

Do you have restore points turned off, shadow copies turned off? Right there is some stuff that takes up space. I would run check disk with the fix and repair option and restart and let it go through that as well.
