Default Hard Drive slowing windows down.

So for about 3 weeks now, I've been using my new computer. For some reason, windows would be slow and do crazy things just about every day. At first I thought it was windows so I did all the updates and was about to reinstall, but the problem seemed like it was coming from the hardware.
I have 2 HDDs and I know for a fact one works fine since I used it on my last system. The other ones is a brand new WD-500GB that I got from new egg about a month ago.

So here is the point of the story, I recently disabled the second hard drive (WD) and everything works perfectly and super fast (compared to before). So I have proven that what was causing all my problems was the second hard drive.
I ran several HDD benchmarks and stability utilities, they all passed, I also checked the SMART logs and it all seemed to be working.
A problem for example would be: I am on windows whose every file is stored on the first HDD and was working ok, then I decide to play a song stored on HHD #2 and then for no reason everything freezes, mouse does not respond, ctrl-alt-del does not respond and there is nothing i can do. Now, I've been without the second HDD and have had ZERO problems.

Now my problem: Is this something I can fix? Should I return the HDD even though it passes every test I can find?

Help!

Try changing the cables, might be a problem with that.
Return the hard drive and get another if you can't fix the problem.

Do you use the 40 or 80 pin IDE cable?

That's a sata drive.
Also, the 80 pin ide cable will lower interference, so you should use that one if you have drives that use ide.

You could also try taking out your 1st hdd, installing the WD as master, and installing a free os like linux to test the 2nd drive. The slowness might be because the computer is having trouble identifying the drives.

Thanks for all the replies. Both of my drives are SATA and I will format to see if it makes any difference. I will also try to put an OS on it to see if it runs smoothly. I will post back on the progress.
