I installed a primary hdd with Windows 7 as the C drive and a secondary hdd that also had windows 7 as the E drive. I formatted the second hdd in disk management and made the primary one active. Now at POST it says boot manager is missing. What could be the cause and how can I fix it? The boot order is in the correct sequence.

Probably the drive you deleted (wiped or what ever) was the main or bootable drive, and you simply destroyed everything, including BOOTMGR.
Now you need to restore the primary boot drive (ie drive E) or modify the existing drive C to be the bootable the drive.
There are several possibilities. Read more here.
