Is there a speed difference with a 3 channel mobo with only 3 slots filled compared to a dual channel mobo with 3-4 slots filled.

There's not really all that much difference, no.

a dual channel motherboard with "3" slots filled will default to single channel mode resulting in a significant performance drop.
