OS on a partitioned HD

If I partition my HD to say about 30GB for the OS, and I reformat, would that screw up the data on the rest of the hard drive? The reason I ask is because right now I have a 40GB master drive and I want to get another 250GB HD to use as my master, but I don't want to lose my stuff if something happens and I have to re-install windows. I already have a slave drive at 250GB but I need another and my computer only has 2 bay slots. Thanks in advanced!
 
You can format partition seperately, no problems at all. So you can format the Windows partition without affecting your storage partition.
