Because the 6800 has the extra four pipelines it is faster than the 6600GT (although the 6800 has slower clocks, it can spread it's less power faster, where as the 6600GT has more power, but can't spread it as fast), pipelines are very important in performance, but cross-company comparing won't gaurantee right results. Like comparing an ATI X1800XT to a Nvidia 6800GT isn't fair, although they have similar pipelines, and although the X1800XT has faster clocks, even if they were the same clocks, the X1800XT would win for other reasons. These other reasons can be numbers of vertex engines or vertex pipelines.
