Problems with CD's

Do you have multiple ROM drives in the machine ? ie: 1 dvd and 1 cd-rom, or anything like that ?

I think you should test another drive... Im not sure why that particular drive would put "bubbles" on the disks, which you should call the manufacturer of that drive and complain.

I would replace it... i don't see a way to "fix" that issue.

do you mean bubbles on the label side or the data side?

if on the label side, it could just be the label tearing off

Heat from having it in the rom is more important than where you store it.
