Ok,

I have a lot of anti-spyware programs in total, although I have installed them in a folder on my desktop for quick access. Since this desktop folder is usually located like this :

C:\Documents and settings\User\Desktop

I have thought that maybe it will not scan all folders correctly??

Like the reg key may presume that the AV/AS program is installed on C:\ , and only scan appropriately if it is??

I dont want to have to install all 10 of my programs in C:
but... i guess if i have to....

The different program will adjust their settings in relation to where they are. When you installed the program it will have given you the option to change the directory it is normally installed in. If you change the directory the program will change its reg keys to fit that.

For example if it runs at startup the reg key may normally have a the path like "C:\Program Files\Anti-Malware Program\main.exe". You changed the directory at installation it will set the key to something like "C:\Documents and settings\User\Desktop\Anti-Malware Program\main.exe".
