Need some help.... PLEX/XBMC/VLC... ugh...

Ok, have been using my Xbox 360 as an extender while using PS3 Media Server for a long long time now.

I decided to play with PLEX, and loved it ages ago, same with XBMC, and VLC.

Now, I have noticed, that all three of them programs report a video I am trying to watch, a particular scene is 20 minutes in. The audio is WAY ahead of the video, in all 3 of them players the EXACT same thing happens. But as soon as I load the file into windows media player 11, the video shows 18 minutes for that scene, and audio is in sync. Anyone have any ideas? Plex they are saying it's due to some update they did a long while ago, which is stupid as it only happens with SD content and not HD content, same with the other programs. Why is it, that WMP can play it just fine? :\
 
What kind of container/codec are in use? It could be a clash with plex/xbmc/vlc trying to use different decoders than wmp is.
