Windows pro installation trouble..

Hey, I'm upgrading from home to pro xp, last night this error came up:

'Windows has detected that one or more protected core system files (kernel) on your computer have been modified. The Service Pack contains updated versions of those files, which work to provide a stable environment for your programs. Due to this modification, the Service Pack will not be installed. For more information, see Knowledge Base article Q327516 at http://support.microsoft.com.'

I've recently installed vista trans pack 5.5 and I think that's the route of the problem, I've unistalled vista t.p 5.5 but with no luck, I've even tried repairing windows. My only option is to copy the files from the cd and paste it over the existing windows files. Is this good or will it cause problems?

EDIT : copy and paste the home xp files so I can proceed with the pro and get rid of the system files modified error.
 
I think that pack modifies the uxtheme.dll as well. Doubtful, but you may try to find a "stock" version of that one?
