There's absolutely no differance in performance or anything other than the fact of thier physical connectivity
 
"Onboard" is just telling you that the network adapter is solderred to the motherboard and connot be easily removed. The PCI card is a network adapter that fits into one of your available PCI slot on your motherboard. This can be easily removed/replaced. Both devices will typically act the same.
