spybot deleted virus in registry

I have win98 on the other half of the HD, and I reinstalled spybot to the same place, (That was when I thought it was a virus that was causing xp to freeze) so the backup fix won't work.

I turned system restore on about two months ago. I went into Start-Programs-Accessories-System Restore. I went back about two weeks (I ran spybot yesterday) But that didn't fix the problem.

Would reinstalling windows xp delete all the programs I have installed?

Is there any other way to restore the registry. I didn't create a registry backup before I ran spybot.
