NTFS also supports encryption, has better security, and some more stuff. I forget we learned it in engineering. Fat32's partition table is very miniscule compared to that of NTFS. Irony is casual users hardly utilize the extra features.

Go with NTFS.
 
NTFS manages files better though. when I was running the 40GB drive only, before I converted to NTFS it had 30GB used. after I converted, it became 20GB used, so I scored an extra 10GB.
