Is it the cpu temp or the case temp that matters

Some peoples case can easily hit 40C Mine does when everything else is under extreme loads.

does it matter which way you put the fans, like do you need to put them a certain way to pull air in. my case runs at like 45-50 degrees celcius but its crazy because my cpu always runs atleast 10 degrees cooler and i have 5 fans not including the cpu fan.

Yes you do. Intake fans in the front, pulling air into the case, and exhaust in the back, exhausting the air from the case. That is ideal airflow. You constantly want new air comming in, and old air going out. Old air being anything that hasnt just come in.
