If you change them to a setting other than application controlled, they will keep those settings in every program - from the time your computer boots till its turned off. whereas if you leave it as application controlled, you will be able to have independant control over the settings in each different program (usually games) - the default for application controlled is off.

Set it to "Application Preference." Setting it in the control panel will generally cause lower performance in games than if you set it in-game. The only case in which you would set it from the control panel is for an older game that doesn't have AA and AF options.
