pci-e 3.0 card with pci-e 2.0 mobo and SSD system drive

SSDs haven't had that problem since first gen, and even then when setup properly first gens didn't have that issue either. You just got yourself an SSD that has a very terrible controller, or in this case one that needs a newer optimized firmware. Newer SSDs you can actually treat more like a HDD because they are more resilient to "noobness" which is why I tell everybody including my grandmother to buy one.
