hard drive naming config issues

I have been living with this problem for a year since I added a new HD to my system. When I ghosted my old drive, it assigned drive letter c to the old physical IDE drive. I manged to reassign drive letters but the computer still has all the boot ini info on the D drive from which it continues to boot. OK, point, I am going to re install my operating system with a new one, I want to keep all my files on the E drive and just make the large 1 terabyte drive the boot C drive. If i just unplug the E drive and re plug it after i install is there an issue. any suggestions? It is a mess.

Thanks, that is a start. But if i plug in the other drives later how will windows name them?. I just want a spare drive to store files. as you can see,(on sharper image) one is system, one is page file, and one is active drive,
As an alternative can i format two as one big drive, advantages and disadvantages? then add one later as a kind of back up?
