need help installing motherboard into case and I/O plate

Are you using the I/O plate from the motherboard's box? You put it on the inside. The way you are supposed to do it, is but the plate directly on the I/O ports, and then put it against the back of the case, where the shield fits.

You really have to push hard to get the standoffs aligned. Make sure none are where they shouldn't be.
 
Make sure that the IO Panel isn't upside down. Also, insert the motherboard at an angle to the connectors to fit into the IO panel easier.
