So I just swapped my mobo and cpu for an Acer OEM board and an Athlon 64.
Everything works great, too great. The fans have 2 settings in the bios, Intelligent and OMFG(aka intelligent disabled). We're talking the CPU fan does either 1000 or 5000RPM and my custom front fans that arent 3 pin are rotating so fast they're pulsating the case like it's nuclear. The system/case fan is fine because it's gerry rigged to the case leds and they're working like a capacitor.

Is there a program that controls motherboard fan speeds or can change the voltages so I don't blow fans or have my case take off flying like an F22?
 
There are probably fan options in the BIOS, assuming you have all the fans plugged into the motherboard in some way.

You can also use programs like SpeedFan.

I couldn't find anything in the bios but I'm going to look again. and speedfan won't do it.
