I just got a case that is capable of 3 fans. I want the push-pull configuration, but I've got to make a choice on the directions of the fans.

So should I do [2 in 1 out] or [1 in 2 out] ?

well that all depends on the position of the fans, if you could post a picture of your case or tell us where the fan ports are that would help us help you.

one at the lower front
one at the upper back
one near the bottom of the case on the side door.

There's also a psu fan (at the top) and a graphic card fan that blow out.

It's a mid tower case

The main airflow should be front to back, secondarily from bottom to top.

Then you have either a 'negative' pressure computer case or a 'positive' pressure computer case, depending on the airflow of each fan, and which fans are blowing in or out.

I agree with the 2 intakes and one exhaust especially taking into consideration heat rises and will lead to that exhaust vent very well even more so if its close (I've never seen an exhaust that wasn't close) to the heatsink.
