The bottom should be perfectly flat, if it is not I think the heat will not dissapate very well, so the method is the same as normal.
 
^^ The bottom has the copper heatpipes flattened out on the base, they take up most of the base though.

Just do it normally, I found putting 9 little dots evenly like:

. . .
. . .

On the cpu worked the best for me. Pea method was about 2c hotter, but that was my first time re-seating a heatsink so :p Don't spread though it, since there is room for air in between the heatpipes, which would make bigger air bubbles and air bubbles mean poorer performance.
