Hey I'm building a pc at the moment, It's my first time doing a pci e based pc.

So I was installing the harddrive and came across a black sata port on the motherboard called SATA E1, then I have the normal orange ones SATA 1 to 6.

I also noticed my case has a port up the top called ESATA, im wondering if that has anything to do with it?

Cheers thanks.

the E1 sata port is probably a special function port for your motherboard. Get your motherboard manual out and read up on what it says you can do with that port. or post up your motherboard model number and I'll take a look for you.

The ESATA port at the top is a special kind of sata port. Basically it allows for longer SATA cables to be attached to it (e.g. for external drives with eSATA connectors)
Normal SATA connectors don't have enough power to use very long cables.
