I always use flux paste when I solder, and I use standard rosin core solder. I've never modded a graphics board, but I soldered some electronics projects as well as added an Ethernet port to an old PCMCIA Ethernet card that I didn't have the external plug for. I would say use more solder, I always put the flux paste on the board and also dip the end of the wire in it, then touch the iron to the solder to get solder on the iron. Hold the wire to the contact and touch it with the iron, should work fine.

soldering with separate flux is a pain in the backside.

when you are soldering, is the iron actually melting the connection on the card? can you link me to the guide you are using so I can see what you are soldering to?
