The main problem with leaving a case open is that you are going to get a LOT more dust inside. If you have filters on your intake fans and clean them regularly the inside of your machine is going to stay a lot cleaner and run cooler.
 
Yep setting up a good airflow is important.. Dont just stick tons of fans on and expect them to do anything..... my first pc i built ages ago have about 15 80mm fans in it lol.

Whatever you have going in, match it with an exhaust. Clean up your wires inside, get round ones,, the less restrictive the airflow, the more you get and the better it cools.
 
The case is designed to keep the air flow running over the parts. Basically, the idea is supposed to be: Air coming in from the front, pushing over the HD, Graphics Card (and other PCI), and up to the processor and out the exhaust fan.

You can probably tell that if the sides are off, the air will not be able to follow the same path.
